I know about the lack of Clover thing because I read Starswirl's fanfics and noticed that while Melody was in every single episode, while Clover had little dialogue and the most she had per episode was four lines. They are still great fanfics though.
by the way,
I have currently not written any fanfics yet, save for the first part of an epic (more coming soon) starring Minty and some other ponies from across the generations called Minty's Tale. I have only recently obtained a fan fiction account (I'm Ace N Lancer there) and currently haven not written anything but I intend to.

Oh goodness. I've thought about this so much. There'd have been more character development for all of the girls, and the boys too. I bet that, knowing the writers, they would have brought in some more boys for more Elite ships, most likely total Mary Sues or flat characters, and written a few crush episodes with even more contrived plots. In addition I would guess that they'd have a love triangle episode.
But as for my wish list? I would take it in a totally different direction. My two favorite oneshot characters were Corny and Princess Rosy. While Rosy would be difficult to write in, I would totally make Corny appear a few times, and if I had to make a crush episode, I would involve him. (Corny said Bon Bon's name while he was stuck in the river, so that's a possibility.)
I would also advance Starlight and Ace shipping int he way they could have done with Just for Kicks but didn't: by having Ace manipulate Starlight to do something she knew was wrong, and Starlight learned a lesson from it. Maybe Ace would see the error of his ways as well, but I'm not sure.
A plotline they didn't attack but could have was one having to do with jealousy. In Play's the Thing, they could have brought it in the direction of Melody being jealous of some other girl who got the part (like Clover or Sweetheart). They honestly didn't deal that card, but it would have been awesome.
But, on that note, I would write in some Melody and Clover friendship, because they really have a great friendship that didn't reach the limelight thanks to Melody's lack of feature scenes and Clover's involvement with Meadowlark. If you need an example of this, watch Tea Party, Sister of the Bride or even Gribet (to some extent).
I'd also bring back Mr. Tidwell for some scenes, even if just for one episode. I might even keep him interacting with just Sweetheart, maybe throwing in my headcanon that he's Teddy's dad at some point.
If I got to write a second season, I would pressure everyone into a Patch and Bon Bon episode or two, as well, and lay on the ship fuel.
I have too long of a wishlist; this doesn't even cover a prologue in the novel of episodes I could write. X. Maybe another day.

Man, you guys work crazy fast. Thought the Puggyville stuff was cute Starswirl. As for how I think Tales would have continued? Would have played up stuff like Squire and the Glown N Show ponies, and drop in some references to the MLP N Friends cartoon and specials to help connect the worlds and draw the target audience in better. Teddy would have developed further, eventually coming to terms with his sensitive side and becoming more like the later season version of Fonze from Happy Days (tone down from what he originally was, 'an entire biker gang in the form of one person for the Fonze' but having grown and matured as a character. Would have liked to have played up Melody's rocker gal shtick some (think Vyinal Scratch but pink and during the early 90s) and Clover could prove an interesting challenge for a potential career (always thought semi pro poker player but that wouldn't make it past standards and practices) in comparison to her big sister. Developing Bright Eyes's love of the environment and basically make her a more well balanced version of Lisa from the Simpsons, ect. Would have continued the modeling thing with Bon Bon, and tackle issues relating to her eating habits/weight but in a more positive/uplifting manner.
